You'd think that after all that JC had been through and by what he knows is coming, he'd have gathered his balls a little more by the time of T3.

But nothing was coming, at the end of T2 that was meant to prevent judgement day. And in T3 the flimsy line for reinstating a judgement day was "it was inevitable".
