Only problem I can think of is if you want to boot off one of the cards - you might need to mess about with Int13 settings or the order of the cards in the slots to get the system to boot the right card.
This is a real stab in the dark. I assume you're using a PCI graphics card, is there an option in the Asus BIOS to set what the primary graphics card is and is it possible to set that to PCI rather than one of the PCIe slots?

thats the only thing you can change and it doesnt seem to make any diff.
