1) When you select a transport, hit the ferry button, or F. Now shift and click to great a route to your desired location. The last location will where your units are ferried to. You do not need to shift click of course, but it allows you to create a route around AA etc.
2) Below the transport should now be a ferry beacon, on the map. The beacon is light purple and can be fairly hard to see on some maps but it should be there. If you select some units and right click on the ferry beacon it should automacially start to ferry.
3) You can set your factories to automacically ferry to, by selecting the factory where you want all the units to be ferried from, and the right clicking on the ferry beacon.
To add to the previous post, if you want multiple transports doing the same route set the extra transports to assist the first transport. Usefull when you just want to add in an extra ferry which you have just bought, although problem comes if the original ferry is killed.
