I would just go with whatever is easiest to plumb.
Remember it's not like your GPU requires every last bit of cooling anyway, I have my GPU block straight after my CPU and was getting 25C idle on a voltmodded 4870, 33c load.
The first one. Water leaving cpu block is still more than cool enough to make a huge difference to your gpu load temps and the combined heat then enters the radiator which has a nice heat delta to work with.
Thanks for all the answers guys, I think I will go with the first as Mike says, as that is how its set up now minus the inclusion of the GPU into the loop.
At the end of the day if you are cooling X watts, if you soak the system long enough under load, the temprature in the reservoir should be the same. So its really just down to easiest to plumb.
