It doesn't matter which way round you connect the power and reset switches but the LED's need to be connected with the correct polarity.

The connectors will have a small triangle printed on for positive.

 
So wee triangle to the +... thanks, thats a good tip.

My Power LED (Green/White) has 3 connections.
I have it plug in over near the clear CMOS switch, (PLED 1) ...is this correct.

Is it OK to unplug the molex from the 2 case fan cables and just connect the case fans to the case fan connector.
If so, why do they put a molex on then in the first place?

If the fans have a three pin cable as well as the molex then you can plug them into the fan headers on the motherboard if that's what you mean.

Having the molex connector gives you the option to connect them directly to the PSU if you wish.

Hi, yes the front two case fans have 3 pins.
