If going via an agent then you've got a bigger risk of the agent messing with it - probably better to use a PDF in that case.

No...No...NO! For anything remotely technical it should be your prospective manager -> their boss -> HR (to send out the paperwork). Unfortunately it doesn't normally work like that, much to the annoyance of a lot of technical managers and prospective employees.
I use a combination of word and PDF depending on how I feel on the day.
