Games with a lot of atmosphere.

Other good atmospheric games:

Metro 2033
Bioshock 1 (NOT 2)
Dead Space (1 > 2)*
Skyrim
Fallout 3
Amnesia

* DS 2 has far too many annoying support characters whining over comms and a reliance on BIG set pieces to be in the list, it's still a very good game mind.

I would add Dear Esther to the list but it's not really a game to begin with so I don't think it counts.

Oh the most atmospheric game that I have ever played is the original Alien versus Predator and it's sequel Alien versus Predator 2. Ok that's two games lol. But seriously, they were scary games. Playing as a marine in either of those games in a dark room with the music turned, so it's just the sound effects.

Beep, beep, beep....... ARRGGHHHHHHHHHH


Listen to this man he knows what's he's talking about! There's nothing like walking in a dark corridor and hearing that little beep from your motion tracker....look around and there's nothing there, turn around and walk forward then you hear the beep again..

Seriously it was amazing and the multiplayer survivor was the best multiplayer game I've ever played and nothing has came even close to it.
 
Most of the big ones have already been mentioned.

A few from when I was younger:

Shadowman - Especially the parts going after the serial killers and the parts in the deadside temples.
Hexen 2 - I just loved how gritty the world was and the fear when you encountered the bosses and new, stronger enemies.
Exhumed - The fact that I was scared of half the enemies in this game, that coupled with some levels that become real tests of endurance put me on the edge of my seat all the time.
 
X Wing Alliance hasn't been mentioned yet. Almost is atmospheric by default due to the Star Wars music throughout, but has a nice believable rouguey spacey rebelly up against the empire feeling to it. Keep meaning to bring this out for another play sometime.
 
That level in Thief, The Cradle? If that's what it was called - the abandoned orphanage any how. That was damned freaky! Shame it was such a short lived part of the game!

Came here to suggest Thief: Deadly Shadows, mostly because of that level. The mission was called Robbing the cradle.

Another game that might be a bit of a curve ball for some to understand is NFS Shift 2. Just after I upgraded from a x2 Athlon to an i5 system the game came alive, I didn't realise how much my low fps was affecting how the game felt through my wheel. I spent that evening with the lights off, with some tunes on and headphones on learning the Nordschleife track in a not too heavily modified old M3 racing at night with no HUD in game. All you could see is the track lit up from the headlights and to say it was intense is not an overstatement, I must have done about 30 laps that night :)
