good games from 2001-2006

Freelancer looks good, how does it compare to Freespace 2 which I already have buried in GOG somewhere

It is inferior, but that goes without saying because everything is inferior to FS2. Worth playing but the dogfighting, controls and storyline aren't quite up to the same standard. It is a bit less linear however.

Given you want less well known games I'll offer up the following (to be fair some of these are quite well know to serious PC gamers, but I'll at least omit AAA titles or popular cross-platform franchises):

-Vampire Bloodlines: Terrific RPG, great atmosphere and brilliant dialogue
-Tribes Vengeance: Interesting combat mechanic, made fights more interesting
-Fahrenheit / Indigo Prophecy: I think this was remastered recently, if you've played Heavy Rain on PS3 or something like that it has some similarities
-Project Snowblind: Not the greatest game but if you like Deus Ex it kinda feels like an simplified action spin-off
-Chronicles of Riddick: Again this is a good, not great game but it feels quite different from most games. You spend a lot of time in a relatively familiar / contained environment, it kinda feels like being in a prison movie.
-Dawn of War: dunno if this counts as not well known, but for me this is very polished and entertaining RTS, basically like a modern version of Red Alert it is fairly accessible and you can pick it up fairly quickly rather than needing to be overly nerdy about it like you can with some more overwhelming RTS
 
Soldier of Fortune II

I still have the same install from 2001 and play it occasionally. Just fired up SoF2MP again, it still has populated servers, straight in for a quick game and ping of 9 (not seen single figures in any modern titles)
 
BF2 was my highlight of gaming after Soldier of fortune 2 and MOHAA. Now its Squad Greenlight. A game thats still in Alpha but already better than BF2 - great mix between arcade and mil sim
 
Rayman 2: The Great Escape (that's 1999 though but one of the best platformers ever, fantastic artstyle, locations and great characters)

Mafia: The City of Lost Heaven
Soldier of Fortune 2: Double Helix
 
Company of Heroes and 40K Dawn of War were great.

Can't have MOH:AA without Return to Castle Wolfenstein.

BF2 is 2005 and frankly quite possibly the greatest game in the series. Vietcong was the unpolished gem that stood out for me as well and Half life 2 is a 2004 game (don't I feel old).

Joint Operations Typhoon Rising (so much potential but BF2 came along before

I was living in South Africa when JO came out and it had a solid playerbase there at the time. Online gaming on international servers was mostly hopeless due to pings so you really needed a game to get a decent number of local players and a server, which fortunately JO did. Gained a bit of a reputation for myself as being great on a defensive role, G3A3 for long-range attacks and managed to master taking out helicopters from a distance with the RPG.

So much fun. The Escalation add-on was great too.

Also, if it hasn't already been mentioned: Rainbow Six: Raven Shield. Last of the real R6 games.
