Saw a strange shadow - please give me a logical explanation

The logical explanation is it wasn't the ghost or spirit of your grandfather because such things do not exist. Due to your failure to investigate, what it was will remain unknown.
 
As an internationally renowned expert on the paranormal (:p), I'd say your logical explanation lies in what you've already written:

  1. my grandfather[...]'s on my mind every day without fail, mainly just feelings of missing him and reminiscing about good times.
  2. up late tonight working on a project,
  3. I was walking down my stairs I was thinking about my granda, and how the last time I saw him was in the very hall I was walking through.
  4. a strong feeling of my granda being present came over me for some reason.

Tiredness, darkness, grief, memories, fright - they can cause all sorts of feelings and hallucinations. Nothing you experienced was tangible or corroborated by another party so I'd put it down to the workings of your mind.
 
The mind is a very powerful thing. Just recently I had a very odd illness which had a few strange side effects. I would break out into sweats and I honestly felt like I was being watched, like there was a dark presence behind me but when I turned around there was of course, nothing there. I had odd deja vue feelings, no sleep most nights. It was almost like I had swallowed something I should not have. This went on for about a week then stopped. A few friends of mine also said they had similar experiences.
 
As for a logical explanation, it was dark and your mind is designed to see faces and human forms in all things. It is a evolutionary response to keep you constantly looking for threats. .

I've spent ages staring at various shadows in the garden thinking what on earth is that?

Just shadows from tree's / lamp posts etc making weird shapes and then your imagination fills in the rest.

Either that or you have a stalker, whichever explanation puts your mind at rest is fine. :p
 
Grief is powerful. The thing with paranormal encounters is that there's usually a rational explanation but the mind fills in the blanks to the extent where reality appears to change. Add in tiredness and a little splash of fear and you have the perfect recipe.

I'm sure many of us have strange experiences to tell around the time we've lost anyone close to us. I know I do. I won't recount my experiences here, but suffice to say they felt very real at the time and I still keep an open mind even though I'm mostly rational and scientific about such things. But for at least one of the types of 'encounter' I've experienced (on multiple occasions) I've since realised there's a perfectly mundane explanation for them. Must admit I was disappointed to work out what the mundane reason was and a part of me still wants to believe it was something more, but that's human nature.
 
I think in this instance I'd put it down to your loss, grief, tiredness, stress etc can all do insane things to the mind. Keep an eye out again though, just out of curiosity.
 
The logical explanation is that you were tired as it was late and you saw something in your mind that didn't really exist.

I do believe in the afterlife but I don't think it is one where we would be roaming around here on Earth where we used to live and to visit the family and friends - it seems like this would be just as bad as living.

I'd love to believe in some other realm but there's no shred of proof yet is there?
 
I don't believe in ghosts but I once had a door knocker loudly bang on it's own when I was stood about 2 feet away from it, it was impossible to explain as it was an outside door that lead to a porch/conservatory type area. There was no draft, nothing and nobody there. It just made a loud noise that both me and my girlfriend heard. Can't explain it to this day.
