Both sides have shot down their own planes - Soviet era air-defences really don't seem to have been designed with much consideration for contested/complex air-space and more for just destroying "all the things" in the air. There is a good reason IMO all Russian air traffic is routed just outside of the maximum range of the S-300 and 400 complexes and why they seem to be inactive or semi-inactive a lot of the time.

How do they know what plane is flying is it a computer or manual controlled? as it could trigger whatever plane flys over surely.

Given the apparent damage I doubt some of the aircraft which still appear intact are anything close to flyable either.
Yet none have been showed to be deployed,they are bolt ons and probably because the money went elsewhere, the armata has the system built into it.Current Russian kit also has active anti missile systems - Drozd and Arena.
