Don't you get the option to ingnore the fact that the driver is unsigned and run it anyway?
Just to confirm, have you changed the SATA mode in the BIOS from "[IDE]" to "[RAID]"?
As for running the drives independently, it's not a bad idea as you have less chance of losing all your data if one of the drives fails (in a RAID0 array).
Ah, I see. So setup won't allow you to continue or format the "drive" unless you provide a driver?
You probably need the RAID controller drivers via USB pen drive/floppy
You may have to load the drivers for the raptors first before windows setup can see them.
May I ask exactly what model number WD 36GB raptor you are using? Should say on a sticker on the drive or in the BIOS.
When they were in RAID then they weren't seen as "two WD raptor drives", they were seen as "AMD RAID Drive", which no doubt has drivers built into windows so it is easily picked up.
You will want to find the exact model number of your raptor 36GB drive, download the drivers and load them onto the USB stick/CD. We can help if you tell us the model number.

Or possibly you're doing it wrong? The Asus x64 RAID drivers for the 890GX/SB850 series work fine, and I suspect they are the same
Does it work if you just select the 66GB partition and select next (without installing any drivers)?
As above or try the 32bit drivers for now. You could update the drivers once Windows is installed (32bit should work fine). WU should find them ok.
It is possible, do you have an alternate disk to hand? AFAIK, so long as you have a valid license key then you can legally download a new copy of windows off microsoft.
That said, have you tried running some tests on the raptor drives in an existing PC, to ensure they are working correctly?
