You have to have the drone system installed, and it needs to have sufficient power in the system and from the reactor to work like weapons. Then you just click on them in a battle and they activate.
 
I spent half the afternoon play :D

What are you supposed to do in the last sector? I messed up and lost, but I don't know how or why
 
This game is so frustrating. I keep getting to the final boss fight and getting owned, even on easy. And since you can't save and reload after dying, you have to start all over again from the beginning. Why do the developers have such a poor opinion of save-scumming?
 
Yeah can't beat the lass boss either, and I'm on easy! One of his weapons fires multiple rockets so I lasted for quite a while by pummelling that first at the same time as his shield. Then try your best to time the cloaking right when he does the drone thing in the second part. About to start again with a better ship now

A tip, use a teleporter to beam in dudes to the missle hardpoint on the last boss, once the guy in there is dead he doesn't come back in the next stages so a boarding party can easily kill off the hardpoints.
 
YEEEEEESSSSS!!!!!

I finally beat that final boss. I kept beaming in soldiers to take out his weapons one at a time. Even then, he was able to take me down to about 3 bars of hull towards the end there.
 
I unlocked the second engi layout in the process of that last run I just did. It's interesting - you only start with a single crewmember and you don't have a sensor, so your own ship is invisible to you. But you get better guns, and some internal drones.

Also unlocked: federation cruiser (you get 4 crew members at the start) and the rock cruiser which has some special armour that gives a 15% chance to avoid hull damage. I unlocked the stealth cruiser yesterday. That has a cloaking device, but no shields. I think I'd rather have a shield to be honest, because that cloak only lasts 5 seconds.
 
Managed to unlock the super-secret last ship, through complete and utter luck. Not had change to try it out yet, but look pretty meaty!
 
I got to the end boss, died.

I've only unlocked one ship so far and I've had quite a few play throughs..
