Thanks for all the help. Following Vegacortez's guides I have still not been able to get one card to run on x16. I have taken the second TX out for now and wait until I have made a decision whether to go X99 or not

No problem. Maybe you could try asking in the motherboard forum as a last ditch effort but it seems that your motherboards slots may be knackered as i heard someone else have your issue.
As the titan x sli will run okay at x16 x8 at pci-e 3.0 have you considered the cheaper route of a 4 core i7 and so being able to use a cheaper cpu & motherboard with DDR3 ? The i7 devils canyon cpu for example as that doesn't really need to overclock as the x99 cpu's will most likely OC to 4.4ghz on average and the 4790k boosts to that at default which is enough for gaming. 1600mhz ram is fine and one of the cheaper asus MB's like the great looking Asus Z97 pro gamer which is outstanding for a cheaper MB. I'm sure you know what you want but i thought i would throw a few idea's your way for a cheaper alternative for your new gpu's. Hope you get your rig sorted soon, nothing like your hardware getting in the way of enjoying some gaming time.
