You're probably right and you're entering into the massive speed camera debate as to why they're used and in the manner they're used. However, this cannot be used as any form of excuse for you. You knew their was a camera there, and you knew the limit. You broke that limit. It's unfortunate and you have my sympathies to a certain extent because I know how frustrating it is to be fined and given points when your driving was probably perfectly safe.
Yet I'm afraid you simply got caught doing what most of us do every single day. Every time we go above the limit we're aware of the risks and should be prepared for any consequences that come from it. If you're not prepared for them and refuse to accept the speed camera system, then there is a simple solution. Don't go over the limit.

Yes I agree, 6mph over the limit isn't fast. If it was on a safe road then I doubt children in a 10 mile radius suddenly dropped down dead the second your speedo-meter touched 46. However that isn't going to change matters. You knowingly went over the limit and should be aware of the risks to your wallet and license if you get caught doing it.
I highly doubt the camera was changed. What's the limit on the road?
Do you have proof that the camera was changed in order to trick you? What are you trying to say anyway, you got caught doing 46 in a 40 right? So the limit was set at 40 and you were travelling at 46 and got flashed. What's the issue? Unless you're saying that the road signs told you it was a 50 limit?

Well you live and learn don't you? I've heard lots of myths about speed cameras. You shouldn't blindly follow them from one person's advice. If you took it to court they would still say that you purposely went over the 40 limit, regardless of whatever stories you had been fed. That excuse will not float, sorry.

Nobody is getting arsey. Just informing you that—unless you get offered an alternative speeding course—you will end up paying the £60 fine and having 3 points on your license. You're banged to rights and have no way out of this as far as I can see.
No, I don't think you deserve to go to prison. However I do think you should just pay the fine and accept the points instead of trying to fight it, because I guarantee you that if you contest 46 in a 40 with no valid excuse, you'll walk out of court with a larger fine.
