take out the GOG.com folder and you'll be good. This is the way i installed it

D\games\Baldur's Gate
D\games\BGII - SoA

Yes the TOB files are in the SoA folder

OK. I installed into the SoA folder. TobExLoader works now but when BG opens up it's in a small square in the middle of my screen, off centre so I can only see about a quarter of what I am supposed to see, and the colours are all wrong. I've tried running it as an admin, in compatibility mode for Win95, 256 colours enabled, nothing's helped.

I've also tried running BG2 from the desktop shortcut but the same problem arises. But when running the BG1 shortcut the game plays normally but completely un-modded.

What version of Windows are you using? Win7 64bit?

TBH, it just seems very tempremental. Even now, the game will sometimes not start for me.
I can instal it twice doing exactly the same things and get different results

Yeh but it's not configured to work perfectly with all systems unlike gog, even though it says requires win 7.. Plus all the extra's you get with gog http://www.gog.com/en/gamecard/baldurs_gate_2_complete

I doubt it'll work between running it in BG2 and anyone else that's running the original game, might work if they're both running it in BG2 though.

Just finished BG1 and started BG2, the games has a nice little interlude between them and then you just keep playing. Works a treat.
