Since 9/11 everybody knows that air forces might be prepared to take out hijacked planes. AFAIK it hasn't happened yet, but imagine the storm that will come down for whichever government has to do it. So, if you are a government and end up having to do it, you might be inclined to cover up a bit to win time to get your legal and social arguments right.

4 possibility...

1) flown too high and disappeared into space

2) hijacker killed all hostages and hidden away the plane

3) something happend in the air and drifted into parallel universe

4) alien abduction

3/4 will bring out all of our CT nutjobs.
 
This made me chuckle

In a worrying lapse of security, it’s been revealed pilot Fariq Abdul Hamid and his colleague broke Malaysia Airline rules when they invited passengers Jonti Roos and Jaan Maree to join them in the cabin for the one-hour flight from Phuket to Kuala Lumpur.

Ms Roos, who is travelling around Australia, told A Current Affair she and Ms Maree posed for pictures with the pilots, who smoked cigarettes during the midair rendez-vous.

“Throughout the entire flight they were talking to us and they were actually smoking throughout the flight which I don’t think they’re allowed to do,” Ms Roos said.

I guess the spy cameras in Enemy Of The State weren't real, I mean surely they have the capability to spot a bird poo land on someones head. Surely they could find some wreckage or debris.

Perhaps they already have found it and are covering up military intervention that downed the plane? The 'search effort' could be a smoke screen to buy time.

What are the chances of a cover up where by intelligence services of some country found out some terrorists were going to be on board. To not alert other people in their organisation they were captured they fake a plane going missing. Have agents on board, take these guys during the flight, turn off transponder, fly under radar(is that remotely plausible, or would turning off transponder/comms allow them to fly to a secure airport without being tracked with the right routes and the right radar taken offline or something) or otherwise avoid tracking. Land somewhere, they keep everyone secure and on site. This would allow them to question some lets presume seriously important suspects without certain high up targets being aware they were possibly compromised, giving them time to get info and potentially capture targets before they decide to change locations because they think these guys are in custody?

The opposite take on the same story would be a hijacking, a great plan to land the plane without being tracked and get 200 hostages in an insanely difficult to rescue situation before claiming responsibility and making demands.
 
The Malaysian military are stating that the plane flew for over an hour after it disappeared from air traffic control, saying it changed course and traveled west over the Strait of Malacca.

If true, then it does make this a little weirder
