In the AVP movies did they not say that the pred's have been hunting the aliens for thousands of years?
I think you have to disregard everything that happened in those two films.

Are you sure?

It was cut from the first Alien (although it's in the Alan Dean Foster novelisation), but originally the creature cocooned Brett and Dallas, with Ripley finding them before fleeing the Nostromo; Brett's body has turned almost completely into an egg (an alien egg with a facehugger in), Dallas is still alive and she euthanises him. As this didn't make the final cut, it's not really cannon, but it's clear the original intent was to have a single creature capable of reproducing rather than any sort of hive mind/structure.
Heres my thoughts:
Considering Alien 1 for a moment, the crew are awakened from hypersleep cos the ship computer picked up a signal. They believe it to be SOS and have to check it out on company orders. When they get down there and find the alien craft, Ripley is still aboard the ship and after looking into the signal she thinks it may be a warning not SOS.
So, in a nutshell I think in Prometheus a ship with crew is dispatched to LV426 (the same planet in Alien) for some reason, the reason for this is still currently unknown and all speculation. (see EDIT below) They discover a new race and where they live (the huge head statue from the trailers). Whilst there, something goes wrong somehow causing the alien craft to crash. This is the same craft that is in Alien years later. All the crew are killed off, both the alien race and the human crew. But near the end of the movie I think either the humans or the aliens set up a warning signal not to come here. Its this signal that the crew in Alien discover and they check it out.
EDIT: Also, if you fast forward to Aliens (the sequel to Alien) near the beginning Ripley is explaining her actions for self destructing the freighter ship they were on. The chairman of the meeting summaries Ripleys actions and says something like " You set down on LV426, an unsurveyed world at that time, for reasons unknown..." So, this means LV426 was an unsurveyed planet in Alien and definately in Prometheus, so why are the Prometheus crew going there? Who knows, but something that is consistent with the Alien, AVP and Predator movies is Weyland Industries and how things are covered up. I wonder if the science division (as mentioned in Alien) of Weyland Industries knows something is on that planet (LV426) and sends out the Prometheus crew to investigate. They dont return and that is why as I quoted earlier, the chairman at Ripleys meeting says "for reasons unknown". I think Weyland Ind. cover up the story that will be Prometheus.
2 movies on (Aliens) and the colonists have setup an atmosphere processing station on LV426 and that family (Newts family) discover the alien craft. Burke - the 'company' man (Weyland Ind.) goes down with Ripley and the Marines. Again, I think Aliens confirms he went down there on behalf of the 'company' to get specimens of the alien because he was already informed that the reason for the colony losing contact was because of the alien craft that has been sat there for years and whatever is inside it.
Says on wikipedia that this is not a prequel or has'nt anything to do with the Alien franchise

"When the first Alien movie and Blade Runner were made, I thought that in the near future the world will be owned by large companies. This is why we have the Tyrell Corporation in Blade Runner, and Weyland-Yutani in Alien. They sent the Nostromo spaceship.
The Prometheus is owned by an entrepreneur called Peter Weyland, and is played by Guy Pearce. That’s the connection between the two films, and nothing more. Prometheus is a new film, a new world, and is full of new ideas. And of course new monsters as well."
