Register on Skyrim Nexus and any mods will be listed there under Files.

When you have Nexus Mod Manager installed, all you need to do is go to the specific mod and click on "Download with Manager" once you find the files you need.
 
My current mod list:

Some mods overwrite each other so make sure to install them in a sensible order.

E.g. if you want nude females (for whatever reason...) and Detailed Bodies, install the latter first and overwrite the necessary files with Nude Females afterwards.

Same thing applies for other texture mods, Whiterun Texture Pack first, then HD Furniture mod; Armor Improvement 2.0 first, then patch 2.1, then Higher Quality Shields.
 
So umm installed Nexus Mod Manager and within plugins it lists "Skyrim.esm" and "Update.esm".

Nothing else is listed in the other tabs. So how do you get it to register against the site/urls? If I add a mod I just get a browser window up for a location of fomod/omod?

Probably being a bit thick but I thougtht the idea was that it hooked in to the site and pulled a list of all the mods?

EDIT - light dawns, have to use the "Download with Manager.." link on the actual site :)

When i try that injector mod my skyrim doesn't even start it just stops responding straight away [thats with no other mods installed]

Yet i installed no blocky faces, detailed faces and high quality eyes and the game works fine :\
